I'm not a body-man, and I'm not a welder, but I don't think I see any value in doing what your buddy says.
Looking at the 2 options you mentioned, both leave you with sort of a 70/30 or 30/70 scenario of replacement metal vs original metal. Know what I mean? In that regard, I don't see how one is definitively better than theh other. More pictures might help.
You aren't doing a butt-weld are you? I was assuming a little overlap with one side crimped.
If your other metal is fine, and you're not replacing the whole quarter-panel, I'd opt for the cut behind the wheel-well as you mentioned.
